Genome-wide analysis of long terminal repeat retrotransposons from the cranberry Vaccinium macrocarpon

BACKGROUND: Long terminal repeat (LTR) retrotransposons are widespread in plant genomes and play a large role the generation of genomic variation. Despite this, their identification characterization remains challenging, especially for non-model genomes. Hence, LTR remain undercharacterized Vaccinium genomes, although they may be beneficial current berry breeding efforts. OBJECTIVE: Exemplarily focusing on genome American cranberry (Vaccinium macrocarpon Aiton), we aim to generate an overview retrotransposon landscape, highlighting abundance, transcriptional activity, sequence, structure major lineages. METHODS: Graph-based clustering whole shotgun Illumina reads was performed identify most abundant reconstruct representative silico full-length elements.
